A simple solution is to combine both the .bib file and make a single file and use in LYX. :)
However, to give this problem a PhD feel,

Following is an example on how to find a complicated solution to a simple problem!!
**********************************************************
I have been thinking to write the solution of this problem from a very long time. So if you are not aware of the problem then, problem is to use different .bib file in a single LyX document.
If you try to insert (Insert-->List/TOC-->BibTex Bibliography) two .bib files, LyX will not read the second .bib file.One solution I have tried, tested and which worked fine for me is to revisit the solution Where is the LyX generated .aux file?.
I recommend to read that solution, before we proceed;
%%%%%%%%%%%%%%%%%%%%%%%%%%%%%%%%%%%%%%%%%%%
Insert both the .bib database using
Insert-->List/TOC-->BibTex BibliographyYour LyX file will look something like Image.1

After this we already know that LyX will not read the second .bib file,
so we will also not use it. Place the second .bib file in a note. Your
LyX file will look similar to Image.2
Image.2
Generate the PDF, and now is the time to visit a folder, LyX generates the .aux file at the location;
C:\Users\{USERname}\AppData\Local\Temp\lyx_tmpdir.xyzNow the .aux file thus generated is not useful for us. Rather, we are looking for .bbl file here.
Open the .bbl file with a text editor.
Copy the content and place them in LyX using a ERT (LyX- How to insert LaTex code; using ERT ?).
Delete the content of folder (C:\Users\{USERname}\AppData\Local\Temp\lyx_tmpdir.xyz)
Now in the LyX file, place the ERT and .bib file #1 in a note. Make the second .bib file available. Its kind of confusing I know
but refer Image.3

Generate the PDF and again open the .bbl file and copy its content to the ERT. This will complete the Bibliography.
Remove both .bib files and remove the note from the ERT.
This worked for me, it is not a neat solution but it solved my problem for now. I hope it might be helpful for some.
Let me know your solutions/suggestions.
